If the banker's own handwriting says Link has rupees in the bank, despite having never seen him before but recognizing the stamp then they may well believe their own writing.

It's designed that way to balance out and rationalize an idea in concept to allow for general game progression and varying playstyles. While some allowances do exist with logical inconsistencies, they are made for the benefit of the players while retaining as much of the original idea in this case, resetting time and losing progress as possible.

And since Link has a stamp, the Banker must think that Link is just one of the many faces that he can't remember.
